I made two tests with the last Indigo (v7.0) & Skindigo exporter (v0.7.1).
It’s a simple scene with white background, physical Sky enable in export. Two differences between the renders :
Top with a single plane for water and bpt off / Bottom with an object (cylinder) for water and bpt on.
Glass with ior=1.52 and water with ior=1.33.
My regrets : no caustics projection on the “birds plane”. Cauchy Dispersion Coef. error or something else ?

For colored glass, it must have thickness and you must have transparency enabled. For more color (i.e. absorption), increase Sketchup opacity. For less color, decrease opacity. The correct opacity setting will depend on the thickness of the glass. If you still can't get it to work, please post an image of the Indigo render.

Stupid I'm. The confusion came from the fact I thought we have to set transparency to 0 for translucent material. So I thought just changing the color of the object was enought. I tried and It works fine. Just a precision for the others : don't push the opacity level to hight, you'll quickly obtain opaque materials.
